— Superfly plugin uses menu you specified on its options page. And doesn’t depend on any other content on page.
— Does Superfly replace my theme menu?
— No, plugin doesn’t replace existing theme menus. Basically you can use both your theme's menu and Superfly simultaneously if you wish so. If not you can find helpful following answer.
— How do I hide the main (default) menu?
— You need to check your theme settings to hide default menu. Or try to delete default menu in WordPress menu locations. Find it in WordPress sidebar Appearance > Menus. Also custom CSS should work OK for hiding it. For example here's solution for Divi theme.
